The OTTO SEO Pixel must be active on your Shopify store before the Site Auditor can verify your connection and begin automating SEO improvements. If the auditor still shows the pixel as not installed after you have followed the standard steps, this guide will help you identify and fix the most common causes.
⚙️ How the OTTO SEO Pixel Works on Shopify
The pixel is a small JavaScript snippet that Search Atlas injects into your storefront. It allows OTTO SEO to read page data, confirm site ownership, and apply on-page optimizations. Shopify has specific theme and permission requirements that can prevent the snippet from loading correctly if any step is missed.
✅ Pre-Installation Checklist
Before reinstalling, confirm the following:
- Active theme: You are editing the theme that is currently live and published — not a duplicate or unpublished theme.
- Staff permissions: Your Shopify account has Themes edit permissions. Ask the store owner to verify if you are unsure.
- Script access: Your Shopify plan supports custom script injection. The Starter plan does not support code edits to theme files on all storefronts — confirm your plan level.
- No duplicate snippet: The pixel code has not already been pasted more than once into your theme, which can cause a conflict.
🚀 Step-by-Step Pixel Installation
- In Search Atlas, navigate to OTTO SEO in the left sidebar, then open SEO Automation (URL:
/seo-automation-v3). - Select your Shopify project and open the OTTO SEO panel.
- Click Get Pixel Code and copy the full snippet to your clipboard.
- Log in to your Shopify admin and go to Online Store → Themes.
- Next to your live theme, click Actions → Edit code.
- In the file tree on the left, open Layout → theme.liquid.
- Paste the pixel snippet immediately before the closing
</head>tag. - Click Save in the top-right corner of the code editor.
- Return to Search Atlas and click Verify Installation in the OTTO SEO panel.
🔎 Troubleshooting: Pixel Still Not Detected
If the Site Auditor still shows the pixel as uninstalled after completing the steps above, work through the following checks:
- Wrong theme file edited: Shopify stores sometimes have multiple themes. Confirm you edited
theme.liquidinside the currently published theme, not a backup or development theme. - Snippet placed in wrong location: The code must appear inside the
<head>section, just before</head>. Placing it after</body>or at the very bottom of the file will cause detection to fail. - Save not applied: Shopify occasionally logs you out mid-session. Re-open
theme.liquidand check that the snippet is still present — if it is missing, paste it again and save. - Content Security Policy (CSP) blocking the script: Some third-party security or performance apps add strict CSP headers. Temporarily disable any such apps and click Verify Installation again to test.
- Caching layer active: If you use a CDN (such as Cloudflare) in front of your Shopify store, purge the cache after installation so the updated
theme.liquidis served to the verification crawler. - Headless or custom Shopify setup: If your storefront uses a headless framework (Hydrogen, Next.js, etc.), the standard
theme.liquidmethod does not apply. The pixel must be added to the root HTML template of your frontend application instead.
💡 After a Successful Installation
Once Search Atlas confirms the pixel is active, the Site Auditor status will update to Connected. OTTO SEO can then crawl your pages and begin applying automated optimizations. Allow up to 15 minutes for the status to refresh after a successful verification.
